כעבור עשר שנים הוא שב כמאמן. הוא שהה בשוחה במשך שמונה שנים, בהן הוליך את המועדון לתקופתו המוצלחת ביותר עד לנקודת הזמן הנוכחית. הוא זכה בארבע אליפויות רצופות והוליך את המועדון לגביע אירופה הראשון שלו במאי 1992 בוומבלי, במקביל להצלחות אחרות. הוא ייסד את מה שלימים נודע כ'קבוצת החלומות', קבוצה שהדהימה את כולם בסגנונה היוצא מן הכלל.
ב-1996 הוא כזה את הספסל של בארסה, וב-1999 הוא נבחר לשחקן המאה באירופה. כמו כן, הוא היה דמות שהייתה מעורבת באופן פעיל בקטלוניה, וב-2006 ממשלת קטלוניה העניקה לו את תואר צלב גיאורגיוס הקדוש, ומאוחר יותר שימש גם המאמן הנבחרת הלאומית של קטאלוניה".
אחד השחקנים הגדולים ששיחקו תחת קרויף בברצלונה, חריסטו סטויצ'קוב, פרץ בבכי כששמע את הבשורה וסיפר: "אני שבור. אני עצוב מאוד וללא מילים. יוהאן קרויף שינה את החיים שלי ושל עוד רבים אחרים". פפ גווארדיולה, מי שנחשב לממשיך דרכו של קרויף, ספד: "נוח במשכבך על שלום, אגדה. האיש ששינה את המנטליות של בארסה".
